Abandoned Carts work different in the new extension. On the Magento side you must just enable it (you must also enable the ecommerce data and create the Magento store for it to work), the emails are not configured in the Magento side and you can't load templates from Magento like in the old MageMonkey extension.   Once you have the store created, you must wait until the initial sync is finished.
